Therefore, classified status and species boundary of them are debatable. In this study, we took the S. nipponica Miq. var. formosana (Hayata) Kudo as outgroup. Using 62 OTUs and 48 characters from morphology, a numerical analysis was conducted. There are five good species by cladogram of morphological data. Phylogeography of pinnate-leaf group of Salvia L. (Lamiaceae) in Taiwan was reconstructed based on nucleotide variation of cp DNA atpB-rbcL noncoding spacer and nuclear ribosomal ITS region. The cpDNA atpB-rbcL noncoding spacer had 941 base pairs(bp) after alignment. Among these 941bp sequences, the amount of polymorphic sites was 89, πwas 0.00551, and h was 0.98±0.004. The nrDNA ITS noncoding spacer had 746 base pairs(bp) after alignment. Among these 746bp sequences, the amount of polymorphic sites was 146, πwas 0.01318, and h was 0.978±0.004. Nevertheless, coalescence has not been attained at the cpDNA spacer within either species due to possession of shared ancestral polymorphisms. According to the ITS analysis, S. hayatana, S. japonica and S. scapiformis should be recognized as three independent taxons, but S. arisanensis and S. keitaoensis were in lineage sorting stage. Then, by using the likelihood methodology, to estimate the coalescent time, the speciation time of S.nipponica Miq. var. formosana was about 2.1~3.5 million years ago, and it was before Gunz (1.2~2million years ago). The splitting of S. japonica and S. scapiformis from S. arisanensis, S. hayatana, and S. keitaoensis was dated to 0.42~0.68 million years before present, and it was after Mindel (0.73~1 million years ago).
