Took Taiwan as an example and this study selects 12 listed companies as the research sample, set the current assets, operating costs as the input items, moreover, sales revenue and after-tax net profit set as output items. All the data were collected from the annual financial statement of the respective companies. By using data envelopment analysis of Malmquist productivity index (Malmquist Productivity Index, MPI), analyzing the operations performance of the biotechnology and pharmaceutical companies in Taiwan after strategic allied and then analyzing operation performance after strategic allied and the changing situation on the productivity, furthermore describing the company's performance situation and finding out suitable combination of strategic alliances in the win-win situation. The study results showed that the original companies with better operating performance were not really having better benefit after the strategic alliance, which means that the companies with better operating performance after a good strategic alliance it will be reduced their competitiveness, and some of companies with poor operating performance after the strategic alliance though it would improve their operation performance, but it will still drag down those companies originally having better operation performance, therefore, in the implementation of this strategic alliance, the choice of good partners is very important, too. When the enterprises is implementing the strategic alliances, only to adjust the input and output items properly, and it could help the management to provide the methods of analysis and suggestion to evaluate and choose the suitable alliance partners per research method and establishment process in this study, and then to obtain better operation performance.
