In situations of the politics and culture, not only to discuss the surface structure of carrier base-plate or the group behavior, but to make well communication, coordination, integration and cooperation should be also considered. A good cooperation of the Industry-academic-research could be achieved via also combining the consideration of cognitive black box within stakeholders. According to the network structure during the participation, the proper definition of questions, clarification of structures, multiple involvement and resolving disputation, the nature observation of overall conditions in both macro and micro patterns could be progressed, and a better operation model of industry-academic cooperation can be carried out. At ideal state, in microscopic, this study applied the decision analysis on behavior characteristics of individual roles and cognitive of multi-parties, individuals and groups and the behavior characteristics between the individual and others. In macroscopic, the public affairs management (PAM) was based to propose an integrated administration structure of industry-academic-research cooperation. At actual state, a feasible solution was studied to develop the process of cross-border regional innovation system as "inclusive-cultivatable-harmonic type" with cross-strait characteristics. For case studies, two cities coordinated the cross-strait were issued including Kaohsiung, the industries center at southern Taiwan as well as Quanzhou, the demonstration area of “Made in China 2025”, and also named as " the Silk Road Economic Belt and the 21st-Century Maritime Silk Road (B&R)”. Both cities are coordinated in Minnan cultural circle and have the similar social value, cultural, communication and the comparable development background of industries. The conclusions of this study are shown that "the B&R with a shore" is a think of rational cooperation. Meanwhile, the process of cross-border regional innovation system in “inclusive-cultivatable-harmonic type " is the specific solution of development predicament in Taiwan.
