The seedling traits were evaluated including shoot length (SL), root length (RL) and root number (RN) at germination stage and shoot fresh weight (SFW), shoot dry weight (SDW), root fresh weight (RFW) and root dry weight (RDW) at seedling stage.The TDI3 (total of IRRI index in 3 days treatment) and the average Fv/Fm were used as the indicators for drought tolerance. The result showed that the frequencies of all evaluated traits are continuous distribution either at germination or seedling stage. SL and RL have higher covariance (CV) among 60 family lines. The drought tolerance index TDI3and Avg. Fv/Fmare significantlydifferentat seedling stage among all family lines. The correlation analysis showed that highly correlated among SFW, SDW, RFW, and RDW traits, however, only SFW is significantly negative correlatedwith TDI3. Furthermore, the RAD Seq and following next generation sequencing techniques were used to explore specific and polymorphic single nucleotide polymorphism (SNP) markers with respect to seedling traits, TDI3, and Avg Fv/Fm. Total of 3265 polymorphic SNPs were identified to discrimate NKY and CD3. There are 213 and 179 SNPs were further identified correlated to TDI3 and Avg Fv/Fm, respectively. They can be used for candidate genes cloning and functional analysis as well as to develop the markers to assist stress tolerance breeding.
